In many systems, signaling occurs through the formation of large, multimolecular assemblies. Analyses of the molecular recognition involved in complex formation will thus provide an understanding of signaling processes at the atomic level. The research described in this thesis is focused on the structural basis of the inhibition of the protein phosphatase, calcineurin, by the complex the immunophilin FKBP12 and the natural product FK506. Inhibition occurs through formation of a pentamolecular complex. Chapter 2 describes NMR analyses of FKBP12 to determine the $\\sp1$H and $\\sp{15}$N chemical shift assignments and secondary structure of the protein. FKBP12 was found to contain a 5-stranded antiparallel $\\beta$-sheet with a novel folding topology involving a crossing of two strand-connecting loops. In chapter 3, the structure determination of FKBP12 at low and high resolution is presented. The loop-crossing region is found to be stabilized by extensive van der Waals and hydrogen bonding interactions. Differences in structure and dynamics between the free protein and the FKBP12-ligand complexes occur predominantly in the 40s and 80s loops, which surround the ligand-binding site. Finally, chapter 4 describes the use of structure-based site directed mutagenesis to determine the regions of the composite FKBP12-FK506 surface that interact with calcineurin. Critical contact residues are found in both the 40s and 80s loops.
